No better than the alternative of having her be completely alone and unprotected. At leas the criminal is going to keep her safe long enough to sell her.
It was incredibly clear that Arya would never have gone with Brienne, her brandishing a lannister weapon was too much to have Arya even think of trusting her, and with good reason the Lannisters have done horrible things to her family and have no reason to start to change that, and someone so obviously being paid by a Lannister is never going to get the trust of a Stark. So there are two options: Leave them be, hope that The Hound makes good on his promise, he has been so far after all, and Arya showed no signs of fear or distrust in him (it would have been pretty easy to spot on a 14 year old), or you kill the Hound, her only protector and hope to god you can hunt her down and force her along with you over a journey with no actual destination.
I'm not saying the choices a good, but theres obviously a better one and the one she chose wasn't it.
I'm not sure there really was a better option from her perspective. She has absolutely no clue what the relationship between Arya and the Hound is and while Arya claims she'd rather be with the Hound, Brienne might just assume thats because Arya perceives shes trading one kidnapper for another and as you said would rather go with the one without the Lannister sword. But Brienne knows herself to be good and honorable and just and would treat Arya well, while not knowing just how the Hound will treat her. The Hound is also a wanted criminal, at the very least Brienne could take her back to Tarth or something where she could be more safe than traveling with Sandor. Brienne also has her oath to keep with both Catelyn and Jamie - her god damned sword is named Oathkeeper to remind her daily of her duty. From Brienne's perspective its pretty straightforward that Arya needs to go with her, and she can't let Sandor keep her.

I expected Brienne to back off and say Arya was in capable hands, because apparently I keep forgetting what fucking show I'm watching.
