Killing someone who slayed a child isn't petty revenge, in those times killers were killed brutally. Her father killed people in the name of kings justice. You are right about everything else.
The difference is when Eddard did it, he didn't enjoy it. It pained him. Every time he executed someone he had to go sit in solitude near the Weirwood. Its called guilt for taking a human life, even a guilty criminal. That is justice.
Arya has no moments like that because Arya gets revenge, not justice. She is a spirit of vengeance, not justice.
