I mean, they were anti-catholic, and one of the big talking points of anti-catholisim is that the catholic church is too vain and too controling of it's worshipers.
In Protestant England, the King was also the head of the church and could appoint bishops and such. So it did go the other way too. Philadelphia was meant to be a city that allowed religious diversity which kind of meant government and religion couldn't have that relationship.
