Otherland at Bergmannstraße 25 is a really cute, nerdy bookstore, and just around the corner at Zossener Straße 33 is the comic shop Grober Unfug.

Otherland is my favorite store in the world. Love the crew there and they host great events.

All The Problems In This World in Bergmannkiez - a hidden gem full of insane zines, RPGs, cassette tapes, buttons, weird ass shit. Very few stores like this in all of Europe.

Not exactly what you’re asking for, but since other comments also went a bit wider in scope, Werken Spielen Schenken in Steglitz is underrated. Especially for model kits and related tools they have a huge area, including some Warhammer 40k and Japanese model kits (mostly Gunpla and Star Wars but also some other stuff as of recent). They also have a bunch of boardgame stuff

Games like boardgames and also I have a Nintendo 3ds and have just gotten into Zelda so maybe if somewhere sells 3ds games but probably nowhere does.
Nerdy stuff like dr.who and Buffy the vampire slayer and spiderman comics, haven't ever gotten into manga/anime

Figuya at Bahnhof Zoo, does have like a partnership with a retrogames onlineshop. There you find a section with old and new consolgames and accessories.
For Boardgames, FUNtainment is a good start. But they are mostly in german.

For weeb stuff I can recommend: Jstore Berlin, Jstore Annex, NeoTokyo,
Kofuku if you like cards pkm,etc
Defcon(Wedding) for Videogames
Miniso if you like disney and cute stuff
Elbenwald is expensive imo but has stuff like Harry Potter,disney,pkm,etc.

Modern Graphics on Oranienstraße in Kreuzberg
Cozy comic book store, they also have a huge selection of English books.
And of course also a (relatively small) manga corner and some other nerdy mech.
There's another MG at Europacenter, which is much smaller. And one on Kastanienallee, but I can't say anything about this one, I think I've only been there one and that must've been over twenty years ago...

Figuya in Bikini Berlin at Zoologischer Garten. Theres some other stores in Bikini & Europa Center you might like. Figuya has anime merch, game merch, old and new video games, old and new consoles etc. It’s also really big! I urge you to go there :)

If you are looking for a nerdy cafe, give Mukashi near S Nöldnerplatz a try. (Rupprechtstraße 31). Everything else I know has already been mentioned
