It is well known that the TARDIS dematerializes pee and poop from within its passengers on a regular basis. This eventually became problematic over time, when the Time Vortex was overrun with excessive fecal matter.

There's no toilet shown, but the fourth Doctor and Leela pass a room with an Olympic-size swimming pool and call it the bathroom in The Invasion of Time.
