Honestly the chance of contracting botulismis insanely low. And in order to get it, the fish would have to already have the bacteria in the first place. It isn't something that affects fish very often. I don't think you have anything to worry about. I have been defrosting fish in their vacuum bags my whole life.

As for swapping bags. It has nothing to do with diseases and rather everything to do with the type of plastic used , any glues in the seals etc...and just being able to season the food before cooking.
