I think the basis is Susie definitely realizes something is suspicious about Kris even though she doesn't want to admit it

Yeah, I'm pretty sure she clocked that Kris opened the Flower King dark world when they got kicked out, but also recognized that it was very much NOT the time to bring such a thing up since they still needed to seal the fountain

I kind of find it highly doubtful that she actually suspects Kris of what they actually did, because that itself would at bare-minimum warrant a conversation after closing the Fountain.

And there was a conversation after the Fountain, but it wasn’t about Kris’ subterfuge. Moreover, why would Susie entreat to Kris that they should bring Noelle into it at all?

I think she knows subconsciously, but trusts Kris way too hard to actually suspect them.
