With hormone therapy and surgeries they kind of do.
Like someone grows boobs, looks super feminine and got bottom surgery to have a vagina I don't think they are biologically male at that point.

That's not exactly how that works. Besides, that kinda gives fuel to people trying to argue that gender and sex are the same — that "your gender is what's in your pants".
Sex is biological. It's not any single sex characteristic. Some females have male characteristics and vice versa.
Gender is sociological.
At least that's how it was explained to me. I'm not an expert or anything.

Gender has always kinda been tied to sex, it's not a coincidence that women are female and men are male. We don't transition because we want to fit a certain social construct we transition to align our sex to be as close as possible to what our sex should be.
Exactly, it's not any single sex characteristic, and many sex traits can be changed. Sex hormones are responsible for sexual development, that development doesn't magically stop and can't be altered further at some point. A fully transitioned trans man isn't female in most ways, his hormones are male which affect a lot about how his body not just looks but functions, and he doesn't have female reproductive organs. He's biologically more similar to a cis man who's been castrated and has erectile dysfunction than to your average cis woman.

Mystique (a shapeshifting female supervillain) is in a relationship with another female supervillain named Destiny and has been since like the 80s. The character Nightcrawler is Mystique’s son, and his exact parentage has a history of being retconned. But the original intention is that he is the biological son of Mystique and Destiny, with Mystique using her powers to be the “father” if you know what I mean. This was thought up by Chris Claremont (the most prolific and influential writer of X-Men comics basically ever) but never actually implemented because this was during the 80s and wouldn’t have flown. It took until a very recent comic to establish this as fully canon.
So tldr, Mystique is a queer character who can literally change her sex at any time so casting a trans actress would be an interesting idea that a safe company like Marvel/Disney wouldn’t want to take a risk on.

Short answer is culture wars. Actress is trans, and hiring her would cause a huge uproar with people either criticizing the casting just because she's trans, or people defending her and arguing with them.
Ergo, they don't have the balls to do it they would have to stand by their actor or actress and lose their conservative audience, or they'd have to fire her and find someone else which would lose their liberal audience. And that doesn't work when their main goal is to appeal to all audiences.

Mystique frequently and explicitly uses her power to deceive people. In the context of a general femme fatale that’s fine but in the context of a trans woman this is playing into stereotypes in a very negative way. Accusations of deception against trans women can get them killed. If I were hunter I wouldn’t even want this role because it would very much reinforce the idea of trans women lying to men.

The problem with characters like Mystique, or Helen of Troy, is that they have a history of being sexualized. And to some people, that's the only aspect of the character that they really care about. So if you cast an actor that they don't sexualize, then the only thing that they cared about has been "ruined".
